I had no trouble uploading all of my EndNote annotations to Paperpile. The only field that did not copy over to Paperpile was the “notes” section in Endnote. I would like that section to copy to “notes” on Paperpile. Is there a feature that does this? Or perhaps a different way to upload the EndNote library so that it includes the notes section?

If you could send the Endnote file (or a sample entry) to andreas@paperpile.com, I can check why the notes field is not recognized properly.
Paperpile cannot import Endnote library export *.enl files. The best way to get your library from Endnote into Paperpile is via export to RIS. A detailed description is given here: https://paperpile.com/help#guide-migrate-endnote
