Would it be possible to add the headings / outline from the paper into the annotation html export (and possibly the sidebar) so that annotations appear underneath the headline of that section?

I totally see the benefit of this, it’s just a matter if that can be technically solved. The content is often not “logically” stored in the PDF files and it will be tricky to assign that correctly. I have put your suggestion onto our stack of feature requests.
