I can see that paperpile does not search in shared folders, can it be fixed?

Indeed, Petro, you can search within individual search folders, but not across all of them. I’ve added your +1 to the topic on our tracker for the team’s consideration - this will likely be addressed on the planned overhaul of our sharing structure.
If it helps, any references you shared yourself will have an indication / tool tip (see below) listing the shared folders they are in.
