While waiting for this to get on the roadmap (:cricket:), is there a way how to save the new reference efficiently? The extension considers the the paper already in the library when I try to save the published version from the journal website.

Welcome to the forum, @Jan_Fousek. The easiest way is to delete the preprint reference from your library and then save the published version via the extension. I’ve added your +1 for better handling of preprint updates to our internal feature tracker for consideration by the team at a later date.
