I’m very happy with Paperpile and Google docs! I use them to write my thesis.
One things however bothers me: there does not seem to be an option to count the number of words EXCLUDING the references. It would be very nice if there would be an option to do so, would save me a lot of work

Why would you expect a reference manager to perform a word count?
Have you tried highlighting your text, then use the word count feature in Word or Google Docs?
